Doch was als innovatives und mit Hoffnungen verknüpftes Projekt begann, schlägt auf dramatische Weise fehl, und die Stadt verschwindet schon bald in den Wolken an einen unbekannten Ort. Der Spieler übernimmt die Rolle des ehemaligen Pinkerton-Detektivs Booker DeWitt und wird zur verlorenen Stadt geschickt, um die junge Elizabeth zu retten, die schon seit ihrer Kindheit dort gefangen gehalten wird. DeWitt baut eine Beziehung zu Elizabeth auf und mit vereinten Kräften versuchen sie, aus der Stadt zu entkommen, die buchstäblich aus dem Himmel fällt. DeWitt muss lernen, Gegner in ultraschnellen Sky-Line-Kämpfen zu besiegen, sowohl im Inneren als auch zwischen den Wolken zu kämpfen und dutzende neue Waffen und Fähigkeiten für sich einzusetzen.
